Two different systems, and the line between them isn't always obvious

That process runs through Brazoria County Engineering and the county's Road and Bridge Department, and it's genuinely different from what happens once you cross into an incorporated city's limits.
Clute, Lake Jackson, Freeport, and West Columbia are all incorporated cities with their own public works departments. Once a street is inside one of those cities, the county's Road and Bridge crew has no authority over it, the city's own streets and drainage staff do. That means a different application, a different office, and sometimes a different pipe standard, even for two driveways sitting a quarter mile apart on either side of a city line.

Does it cost more to get a permit inside city limits?
Not typically for the base application. What can differ is who performs the actual pipe-setting labor, since some cities don't offer the free crew-set service Brazoria County provides on county roads.
What if my property is in a city's extraterritorial jurisdiction, not the city itself?
Extraterritorial jurisdiction (ETJ) covers land near a city that the city can annex someday, but it doesn't automatically mean the city maintains your road today. We check the actual maintaining authority, not just whether you're inside a city's ETJ.
Does a drainage district permit replace the city or county permit?
No. If your ditch connects to a drainage district's channel, expect their rules to apply on top of the city's or county's, not instead of them. We check for that overlap as part of confirming jurisdiction.
